I think that the attack strategy has nothing to do with the amount of damage their sonic attacks take, it seems that the mere presence of a "squad leader" in the same room makes their attacks stronger.

What Raminator is saying there is that in Black Mesa, Houndeyes have one attack strength, and 'Squad Leaders' Do not exist. Instead they use the strategy of surrounding you and hitting you all at once.

They did not put the code for squad leaders or enhanced attacks for houndeyes into Black |Mesa.

If you could estimate, how much % of the game is already finished?

You should have browsed the FAQ before you asked that question.
To put it shortly for you: No release date is going to be given out until a certain time prior to the actual release. No percentage of the progress is going to be given out ever either.
Reason: If they say 1 word concerning that it will only cause fans to start speculating, with most speculations being wrong.

Okay, so another question:
1. The Gonarch battle in HL was one big script: the gonarch had assigned waypoint and can't be hurt when moving. Will it be so in BMS too, or will the boss move and act more freely?
2. Will you reintroduce chumtoads? Either as a harmless cosmetic creature or an easter egg?
3. Will vorts use some special attacks, like the Victory Mine Vort that was killing antlions with arm grabs and "electric earthquake"?
4. Will there be sprinting feature in HEV suit?
5. Will snarks return as a weapon? They were pretty much useless in HL aside from glitching in speedruns, if you ask me

1. Info on Xen has pretty much been blacklisted until release. Good luck getting this answered.
2. I defer to devs.
3. No. These were tested, but they decided not to use the Episode Two attack sets.
4. Presumably this will be included. They used the HL2 movement style rather than HL1's.
5. EDIT: Yes, snarks are in. I do miss the animation where Gordon sticks a finger towards the Snark's mouth but has to pull it back because the Snark tries to bite it.

I think the cho-cho train is an equal replacement

Yes, I think you mostly have that right. But they don't attack all at the same time, because then they would all have to charge up at the same time, I think Ram means at least one will always be trying to shock you while the others charge up.

Not sure if this has been asked before, but will Black Mesa include any physics puzzles to break up the pace of the action (Half-Life 2's solution to Half-Life's irritating jumping puzzles)? I heard some of the jumping puzzles had been taken out so was wondering if they had been replaced with anything a little more Source-y.

Yes, there are some new puzzles using Source engine physics. I guess I should avoid going into details so that people still need to figure them out ingame.

I heard there is one where they put a box in our way and we have to move it, with physics!

Wait, I don't understand how you figured out you have to do that; explain it to me.

It's physics. You can't explain that!

Also, regarding the Easter egg question, the devs have stated numerous times that they will not tell us anything about any Easter eggs they may or may not include. If you think about this, it makes perfect sense. It kind of ruins the whole surprise of the Easter egg if you already know what to look for.

1. Will zombies scream human-like shouts like in HL2?
2. Will crowbar have two firemodes (LMB for slow and powerful attack, RMB for fast and weak attack)?
3. Alien Grunt certainly is too big to fit into manta ray. So, how would manta drop off grunts so it doesn't look strange? Teleportation?
4. Snark nests will look more like those in original HL or those from HL: S? If from original, will you reintroduce unused walking animation for them?
5. Will snarks be stronger and more useful than in HL?
6. Will you force player to ride in cart in "On a Rail" or will it be possible to walk on foot the whole chapter?
7. Will Adrian Shephard appear shortly before Gordon goes to Xen? That would be good to see! Also, will Barney be briefly seen when being carried by HECUs?
8. Will there be male black ops?

1.) No
2.) No
3.) That probably falls under that Xenian Curtain of information the DEVs will keep secret. No Idea.
4.) Expect them to Look like HL: S's
5.) Hopefully.
6.) It will be possible to go on Foot. But trams are fun!
7.) No to Both.
8.) Presumably.
